Darn, you got it Dave. They were created as the keys to seal him away, and thus were the first true man-made Pokemon. I was trying to make sure that I stayed away from the fact that there were three answers, that would have gave it away almost instantly. At least I succeeded at that.

Wow, that was unexpected. All of the potential man-made ones I could think of didn't fit the criteria (Voltorb, Magnemite, Grimer, etc.) and then that just came to me.
And now for something completely different.
This Pokemon is said to create storms as it moves, so it lives out of the way of people.
No research. My opinion in T-3 posts, and counting...

OK, responses:
Matt: I didn't even consider Kyogre! Seriously! Though it's true Kyogre creates downpours naturally, this doesn't happen all the time. And it does live in the deep ocean trenches. But still, not right.
JB: Mismagius merely creates illusions and hallucinations, not real storms. Nice way to think outside the box though.
Mattattack: This was the one I thought people would go for. Yes, Lugia can inadvertantly start storms by flapping its wings, and it does live in the deep sea for this very reason. However it can also calm storms, setting it apart from the Pokemon I've selected.
More opinions (and possibly a hint) in another three guesses.

LV / TDF: It is said Dragonair can change the weather / climate, but that doesn't mean it involuntarily causes storms. Castform can change the weather, and changes with it, but again, this is controlled.
Mattattack: Where did you get Spiritomb from? Anyway, it's the wrong answer.
Time for another hint, methinks.
This Pokemon shares its typing with a Legendary.
I have a feeling this will be guessed instantly. If no-one does, the more opinions in three posts time.

I'm guessing Absol as he is the disaster pokemon, i don't know about the weather but thats my best guess.

Despite its yawns being part of the cause of the aforementioned storms, this Pokemon is unable to learn the move Yawn.

Okay I remember reading this somewhere before, but not anytime recently. And due to it living out of the way of humans means that its a rare Pokemon.
So I'll take a guess at some Pokemon that you would be familiar with, Kingdra.

Yeah Matt, you got it. I thought that would make it too easy. Kingdra is said to be so powerful, that when it yawns, giant whirlpools are formed. It usually lives on the seafloor because of this. Despite the Pokedex however, Kingdra cannot learn Yawn, and if you look closely, its mouth is really small, like real Seahorses. Wierd.
