When the laser hits the Pokemon, it is likely that it has been "digitized".
As for why some Pokemon can't be caught in a Pokeball, the answer is simple; the Pokemon is too large for the Pokeball to digitize.

Though your expansion on my suggestion is very well made, Praetor. Your suggestion does make a lot of sense.
Hmm... I wonder how Pokemon can break free after being captured? That's still a bit of a mystery to me. Perhaps that could be where C.Gholy's "genie in a lamp" suggestion can be applied a bit.
