I was watching the Remote Island Syndrome episodes when I thought, 'WTF?!! This could actually work!!' The thing is, Nagato obeys Kyon MORE thatn Haruhi (that takes guts, considering her power). Then, Kyon is the only one that can usually get Nagato to talk (the second episode is proof enough). Also, Kyon is the only one who can understand Nagato's emotions (it's only in the manga so far, if I'm correct.
Finally, and the most interesting thing: they have both saved each other, Nagato doing most of the saving (especially from death), but Kyon saving Nagato is unique, because he actually bribed the Interdimensional Data Entity to prevent HER DELETION. (this is only in the manga, for now).
You see, when Kyon goes back in time, he takes the alias John Smith. As this character, he influences Haruhi so much that these events eventually led to her realization and the world becoming anew. Therefore, if Kyon EVER revealed that he was John Smith, the change would be so radical, not even the IDE is safe from deletion. So, he bribes the IDE with that since he can recreate Nagato and delete him, and the IDE complies.
